The assemblies hide the margin
Square footage is the easy part. The margin hides in the continuous insulation at the slab edge and parapet, the spray foam in the rim joist, the pipe and duct wrap in the mechanical room, and the firestopping and air sealing that are easy to miss on a fast manual takeoff.
